How about something like (untested):

$(srcdir)/aclocal.m4: acinclude.m4
	cd $(srcdir) && aclocal -I gnulib/m4

This isn't ideal, as it doesn't include all the dependencies, but at
least it provides a hook on which to hang the -I.
